Creatures Inc, formerly Ape Inc, did develop Mother and EarthBound but have nothing to do with Game Freak besides helping to develop Pokémon, which they did first as a favor from Shigeru Miyamoto to his friend Satoshi Tajiri because Game Freak was a small indie company then and Creatures was... expendable (a Nintendo-founded studio of greenhorns made to work for the famous Shigesato Itoi, who ditched them for HAL Laboratory after president Satoru Iwata himself saved EarthBound from development Hell). They are now stuck developing Pokémon but they have always been a branch of Nintendo, not Game Freak.
Also Red is not based on Ness, they are both just regular boys from their respective eras (unlike the weirdos Game Freak designed later). However, many things WERE lifted from EarthBound to make the first Pokémon games: the 8 melodies/badges, Mount Itoi/Victory Road, Giegue/Mewtwo, psychic powers being weak to ghosts and evil... it's hard to know exactly how much influence Creatures has on Pokémon but it's definitely there.
