Just play the iso with nintendont or dolphin, then open the save file in pkhex to extract and transfer your Pokémon

This, especially since both the wii and 3ds are piss easy to hack/homebrew so you could even still play it on your wii, put your save on an sd card, and move them over that way. Hell, if the game's running on a wii with a good rip of the rom and your plan was to trade/transfer up like you would with physical copies of Colosseum/XD it should still work.
