It doesn't matter if the Pokémon is being controlled by the mushroom, Paras is still the bug, not the mushroom. This is why the mushroom has to douse it in spores when it hatches, because Paras is a separate being that can live by itself, but the mushroom isn't. Thus, if a healthy Paras gets infected, the mushroom ends up killing that Pokémon.

Also, there are real-life parasites and fungi that can alter the behavior of the hosts that they depend on. I wouldn't give the tochukaso so much credit as a living being if it's just doing to Paras what real-world fungi do to ants.
