The two extra Magnemites are the betas.
When they evolve into Magnezone, the alpha Magnemite becomes the core while the other two become the limbs.

I think I remember reading somewhere that Hydreigon's main head is the boss, but the hands have mini brains and fight over food still, etc.

They cannot breed with each other and require a Ditto to "reproduce". Porygon, also a manmade Pokemon can "reproduce" with a Ditto involved.

Magnemite are techno organic life forms, they're actually just a round metallic ball with a single eye, like an alien probe. When on Earth they attract or find objects they enjoy such as magnets and screws. It evolves by self replicating into a hive mind like organism.

It's never explained what happens to the second head when they evolve, maybe it dies, maybe they merge.
I think the pokemon's concept takes inspiration from sockpuppet theaters where two 'heads' bickering with itself are pretty common
