First: Jynx is gen 1. As such she has a much, much brighter spotlight. Many know what Jynx is just due to pokemania. Far fewer know Whimsicott.
Second: Even if it's racist, it's coated in cute. Most will see the cute first and the concept second. Jynx is just ugly so all people get out of it is it's possible racial tones.
Not saying you're wrong at all. I too fully believe Whimsicott is analogous with slavery in the US. It's just that the combination Whimsicott's cute design plus it's level of social irrelevancy compared to Jynx keeps it's intended concept out of sight and out of mind.
