What makes the Japanese logos so charming to me is their willingness to shape the mold differently with each game. Each game's logo is redesigned to fit the design philosophies and tone of its individual product, giving each generation or spinoff its own unique identity that sets it apart from the rest of the series. While I understand that uniformity needs to be implemented to reinforce brand recognition (I'd argue the Japanese logos are still able to achieve this by retaining the general grungy look of the Pocket Monster katakana), they could do it with a main logo that doesn't look fucking awful, or at the very least least change the colors up a bit each game. They have already done this with the version titles since HGSS, I don't see why they can't with the main logo.
I think a pretty good example of how to approach it can be seen with the Mystery Dungeon games: I especially like Gates to Infinity's logo, which uses a completely different font to the games prior. Rescue Team DX used a different typeface and eased up on the slanted letters, making the logo look a little bit less goofy.
