I think it'd be novel if they just did straight up Pirates as the villain for one of the games, have a coastal Region where the Pirates have Outposts on small islands off the shore and attack to pillage treasures and goods.

Pic would be the Captain's team with Dhelmise as the Ace.
Commanders would have teams;
- Sharpedo, Pelipper, Noctowl, Emolga, Toucannon
- Sharpedo, Lanturn, Electivire, Klinklang, Vikavolt
- Sharpedo, Beartic, Snorlax, Pangoro, Bewear

Grunts would use Pokemon; Carvanha, Wingull, Chinchou, Cubchoo, Zubat, Golbat, Gyarados, Basculin, Wailmer, Wailord, Chewtle, Drednaw, Arrokuda, Barraskewda & Cramorant.

I really wish this was what Team Aqua was and that their motivation for catching Kyogre was to control the seas and weather to become unstoppable pirates. It would be cooler and make more sense than their canon goal of “lets expand the oceans because humans are bad or something”.

Honestly it kyogre wouldn't even need its weather changing power if team aqua were literal pirates. It could just be this legendary sea beast that people believe only exists in legends, and team aqua's goal is to figure out how to summon it in order to dominate the seas.

Personally I don't like the idea of using Legendaries as a motive in the main plot, it kinda makes Gens III onwards suffer from a lack of identity, especially from Gen V onwards where the Legendary isn't actually needed given other factors;

BW - Ghetsis' speeches alone already had people doubting whether capturing Pokemon was an ok thing to do, having N surpass Alder regardless of Reshiram/Zekrom would still lead to the same progression of events.

B2W2 - Given the technology Colress brought to Team Plasma, you could have simply had it be that the airship use the Ice Cannon without Kyurem being involved, although this is more likely due to BW already doing a legendary plot.

XY - Same as B2W2 but with the Fleur Cannon, if the cannon simply just absorbed the energy of the surrounding Pokemon then its function and the whole threat of Team Flare gathering energy for it would still work.

USUM - Ultra Beasts being the villains is fine but the technology for Ultra Warp Travel could've easily just been put in as a thing the URS has created and not just shoehorn Lunala/Solgaleo into the opposing one's game.

SwSh - It's literally just an energy crisis, have the Dynamax Phenomena either naturally occurring in the region or tied to an Asteroid instead of Eternatus and have it be that by causing Pokemon to forcible Dynamax, Chairman Rose is able to stave off the Energy Crisis.

I loosely based my team off aliens, and other general horror cliches. Banette representing "haunted doll" trope, Beheeyem and Magnezone representing aliens/ufos (duh), Porygon-Z representing Polybius, and also the generic spooky haunted vidya trope. Umbreon is just there to be the generic bad guy lap cat, and Venusaur is there just because I really like it (though I guess it could represent "man-eating plants" like Audrey II)
My team's goal would basically be to make contact with alien life (probably Deoxys), and potentially use their power/technology to acquire high status/power.

His FRLG team isn't exactly doing much either, and this is in spite of the fact that in Yellow his Nidos had Thunder and Rhydon had Rock Slide instead of Rock Blast.

For an 8th Gym Leader he really doesn't cover his weaknesses and can easily be swept by a Water-Type and even Grass-Types and Ice-Types have little to fear from his team.

Villain would be a crazed shaman or something like that who wants to merge the living world with the spirit one,for some reason.
Team is:
Dusknoir-Obvious choice,he can go back and forth from a world to the other
Lucario-Bodyguard of the team,both for its power and ability to perceive aura
Xatu-Can see into both future and past(useful to locate people and pokemons in the past and better plan his path).Also would be helpful for rituals,i guess
Oranguru-Smart,experts of herbs and such,main use for rituals of any kind
Gardevoir-Although this is more of a typing choice,she can see into future,defy gravity,capable of telephatic powers and can protect trainers very well through black holes
As for the 6th slot it could be Gengar(Mega can go through dimensions,Gigamax is possibly a door to the afterlife),Cofagrigus(it can trap the summoned spirits and pokemons),Claydol(apparently it has connections to outer space creatures,also a doll for voodoo),but given the team already has 3 weaknesses to ghost and dark i would like to have some type variation,like maybe ninetales

A villain leader of a team based on finding an infinite way of creating energy.
There are 3 admins : a tall and strong guy who is a bit idiot specialist of bulky Ground/Fire/Rock pokemons;a female ecologist who's lunatic who uses Flying/Grass/Water pokemons and an engineer who's the right hand of the boss user who has an Electric/Steel/Psychic team.
Each of the admin has a base : first near a volcano,second near a mountain with a lot of wind and last in a factory.
Just after you defeat the last admin,the factory transforms into a giant airship base and you need to explore it to finally find the leader.

Theme here is someone you run in to, rival esq- helps you take down evil team because the need to be a "hero." Starts as the generic- young go getter who just preaches about love and justice and how they want to save people

As the story progresses this character starts to become wildly disenchanted with humanity after repeated interactions with the "bad team" treating pokemon and people poorly

Player witnesses them lashing out against people who are in an argument- damning humanity

At some point they try to catch lucario for their "hero" team, but since the pokemon can "read auras" it refuses to be caught by him. Decides the world needs to be saved- even if they don't want to be

Hears a legend of deoxys and jirachi- can't obtain jirachi for a wish to change the world, so finds deoxys to "model humanity after a better being so nobody hates anymore"- You show up to the final battle with the bad team, but the leader has been defeated and is on the precipice of being used to make a "human like deoxys" so you have to fight the rival one final time with this team

yadda yadda yadda post game you can find them trying to evaluate their lives to find out what "being a hero" means. (second team)

Team:
Roserade/Tuxedo Mask-esq
Milotic/Beauty is usually associated with "good"
Gallade/Bisharp - kamen rider kinda sentai heroes
Ageslash/ Sword and Sheild- classic hero weapon

Charizard- I hate charizard but you know some wanna be hero would pick it

Huh, this isn't to far off the villains team for a game I backburnered. Swap the ryhorn and dugtrio for a marowak and regional ground/fighting golurk.
The idea was he's a former child soldier who got a bunch of his old vet buddies together into a gang hells angels style. His team was supposed to be like a family unit he and his cubone had to grow up without. Had a fun idea where after you beat his golurk ace the marowak forces itself back up and you have to fight both it and the trainer to finally get them to give up.

The theme here is power imbalance. Dude loves his mons, but they just don't quite stack up to the competition. Thus, he develops a way to make his team invincible. Final fight is against pic related, but they're all stat-buffed similar to Lusamine. Ace is Sandslash.

in BW, N needed the dragon to become king of unova. the dragon only recognized a true hero's heart and ghetis wanted this for N to give a legitimacy boost to team plasma.

in BW2 they needed kyruem to power the ice cannon, other than that the plot was not really focused on the legendaries and they were mostly postgame
