What probably happened is this: early copies of DPP were very buggy and it was (somewhat) easy to get Darkrai and Shaymin by glitching out of bounds, but using the distributed event items you could only get by buying tickets for the mythicals' movies would not allow you respawn mythicals you caught via glitch. Being aware of the glitch and to prevent kids from getting mad, they directly distributed the Pokemon themselves.
Once the glitching was fixed in Platinum, event items were what was distributed, but they also wanted to distribute the Azure Flute to Diamond/Pearl and Platinum. So, GF being GF, they probably thought to maintain consistency, nix the Azure Flute, and just distribute Arceus directly so that the small number of D/P players wouldn't be left out if they fucked things up for themselves.
Masuda's answer is probably still a cover up (like, it's pretty obviously bullshit) but it's probably just a simple deflection to a more complex problem.
