You could blame it on hardware in Gen I and II, but Hoenn's only gates are the two entrances to Cycling Road, so I'm not sure why it was necessary for FRLG to have them as well... and every game since. I don't know much about programming, maybe someone smarter will pop by with an answer. My only idea is that rather than program three different maps for say Saffron City, one before Team Rocket, one during their takeover, and one after they're gone, they use the gates as a way to be lazy.
