It is canon because they get reference material from Game Freak that they follow when writing and animating episodes. Everything Pokemon do in the show is canon.

Jigglypuff's dex entry in Sword states that Pokemon have above average lung capacity, which matches up with the time the anime showed a fucking Pidgey fly into a outer space and survive. All it needed afterwards was an oxygen mask and a shock from Pikachu and it was fine.

Several Pokemon that can fly don't learn the move Fly. On the opposite end, you also have Pokemon like Dodrio and Hawlucha who can't fly and can only jump really high/glide but still learn the move.

The entire fucking franchise proves that the information in the Pokedex is canon because it actually shows them doing that stuff. And if it weren't true, it wouldn't be in the game. Plus, we're explicitly told in every game when we get the Pokedex that it automatically records facts about Pokemon. You catch the Pokemon and the Pokedex writes an entry about it based on factual information it observes.

Fly's not a move. Not once in the anime's entire 20+ year run has anyone ever commanded their Pokemon to use Fly. Flight is just treated as innate ability for any Pokemon that has it. It's just something they can do without it taking up one of their move slots.

I don't think Salamence has ever been shown actually flapping its wings to stay in the air. It just sort of hovers in place and only flaps when it needs to go higher or change directions.

I don't like Garchomp being able to fly. It can, but I don't like it. It's theme is that it's a shark that swims through the ground instead of water, and the wings on its arms are small and look like fins. It just looks and feels wrong for it to fly.

They're not hurt by attacks like Earthquake, Game Freak just didn't bother to program an immunity for every flying/floating Pokemon. It's an abstraction for gameplay purposes, not something that actually happens. Or, you can imagine that they're on the ground when Earthquake hits them.
