This is evident from Aerodactyl being preserved in amber, and relicanth being a living fossil.
It basically references RL fossils, where the majority of the preserved lifeforms had some hard durable part so that it would be imprinted on the ground. For example we don't have records of how pterosaurs evolved because they were so frail at the beginning.
However, it could still be both. GF likes to stay ambiguous. And fossils are complete stones that have replaced the bones, shells etc. So it just might be like Jurassic Park and they inserted Rock DNA (being the most simple to work with) along with whatever seemed relevant. If you go by Gen1 lore (pokemon arriving recently on Earth) then the original fossils might come from animals, and the reviving process is completely frankensteinian, like Jurassic Park, as a described above.
