Well, if you go buy one of the Japanese promotional materials (which was also referenced in XY), 'Eggs' aren't actually eggs; they're natural incubators that Pokemon parent's build out of leafs/sticks/etc. So, it's like putting a baby puppy in a shell that sustains it, until it's strong enough to fend for itself.

fuck i had a whole post typed up and then refreshed
i feel like pokemon never took over the world cause their intelligence gets overestimated by things like dex entries and usually every mon can get taken down by some other mon
that said it's still kind of denying the flaws with the world and it's a very vague copout.
the series might as well be written by brain damaged people though so you're not wrong
