Pokemon Tower wasn't very well kept to let the souls rest in peace. Team Rocket stirring shit up there only cemented the place as haunted.
They gave all the graves a better home in the house below. The chambers are locked to anyone but Mr. Fuji, it's a nice conclusion to the story if you ask me.

i really have no idea, all they needed was to make one gravestone asset. they had everything else to map it. hell they could have even put the radio tower right next to it and made pokemon tower unaccessible.
