You would first of all immediately make Fire one of the elements, because of course you would, it's FIRE. It goes in automatically BECAUSE FIRE. In most RPGs, they tend to make the other 2 elements Ice and Lightning, because they're both flashy beams of energy that have a certain sort of symmetry to them. This is why we got the 3 legendary birds and electabuzz/magmar/jynx in gen i. It's a common element trio in games like these.
However, starting with Fire again, you can go another route. Fire is usually orange or orange-yellow, but we as a society have collectively decided to represent the element of Fir by the color red anyway because fuck you it's cool.
So you have red for Fire, and you're setting out to make a trio, so why not make a perfect trio of Red, Green and Blue? Well it turns out that Water is a perfect blue representative seeing as its strength against Fire is so intuitive and widely known. So you have Red and Blue, easily, what about Green?
Sometimes the element of Wind or Poison can be Green, but that color is most emblematic of plant life and nature. Well what d'you know? Turns out Fire fits perfectly with burning Wood element. That means to complete the trio, all you have to do is say that Wood is strong against Water.
Ocarina of Time used the same logic, with the first 3 dungeons you go to as a child. Wood, Fire, Water. I know it's a slightly weird that Wood is strong against Water but it makes inherrent sense in a cartoony way. If by controlling the element of Wood you make plant life grow super fast, it's not a huge stretch to say Wood is strong against Water. Everyone knows Water helps plants grow.
