I can't say for sure, but naked mole rats are a eusocial species, kind of like bees and ants. So I'm assuming it's partially based on that; when Diglett evolve they form small clusters for survival.

No, they are considered a single Pokémon. Falinks is a single Pokémon comprised of multiple organisms, so I don’t see any reason dugtrio can’t be also.

Yes, they made those two separate Pokemon specifically because they wanted to make a pair of gimmickmons that could showcase their idea for the Plus and Minus abilities built specifically for the new doubles battles.
Falinks doesn't have any kind of concept like that, so they packed them all together.
