There's a limited amount of Pokemon slots. It's either cut existing Pokemon, or get rid of cross-gen evos.
If it bothers you that much, the game is open source and you can easily re-add the removed Pokemon.

The difference here is that one is a real engine limitation. You're literally not going to find a gen 2 hack with >254 Pokemon right now.
