Looking at the Japanese version (4Kids were huge Pokeshippers who made entire songs about it, of course they added stuff) none of the scenes seen as hints are any different from the ships that came after it. Misty was written out of the show because the team had clearly gotten bored of her and the games had a female player character from the start.
As for the Jessie and James part did you even watch the original series? Or are you thinking of the Big City Greens characters based on them?
