They're magical superpowered beings.

Most of it is shown in other official sources like the anime, aside from the stuff that obviously can't be shown because of the franchise's target demographic.

They're not eggs. They're cradles, so the Pokemon is already grown enough to be independent by the time it "hatches".

They don't hatch with the skull. We've never seen a Cubone hatch from an egg before.
