My ace is Reuniclus and my gym would consist of warp puzzles and the layout would be like the inside of a spaceship with windows that view out into galaxies, planets, stars, etc. The theme is 'From Beyond'.

Its a psychologist team, so lots of abilities that befuddle the mind and emotions: Sleep, Confusion, Infatuation, Dream Eater, Nightmare, Taunt, and Torment.

This would annoy everyone, but it kinda fits. Its a personality quiz gym that asks you questions about your Pokemon, you can talk with someone around town (or right outside the gym) to learn about your Pokemon's memories, feelings, friendships, and loyalty answering questions correctly give your Pokemon a burst of confidence (aka stat boost & friendship boost) missing them debuffs them with one of the listed conditions above. The Gym itself would be a very comfortable and cozy like (Can't quite be any more specific than that sorry...), the trainers in the gym give helpful life advice after you battle them. Beating the Gym will award you in a Soothe Bell and the TM for Calm Mind or Hypnosis.

I'ma go with Gardevoir it could really be any of the psychics, but that one feels the most appropriate.

Oh yeah, and I'd like to say there would be some cute flavor text or something that triggers when you fight the Gym Leader and one of your pokemon does something related to their friendship/affection score being really high. Like they survive a hit with 1 hit point thanks to their friendship value with you being so high. They'd complement you on truly caring for and loving your Pokemon, they feel honored to fight someone like that. Or something to that effect.
Extra side reward: You can always come back to the gym and have the ability to chat with some of your Pokemon by asking the Gym Leader's Pokemon to translate. You'll have questions you can ask them and some pregenerated responses based around type, friendship, affection, happiness, and the memory system.

In the second half of the game, after beating the fourth gym, the trainer reaches a point where the game opens up, and the next two gyms can be challenged in any order.

One of them, in the main city, has a Psychic-type gym where the gym leader is a very old woman with Starmie, Alakazam and Exeggutor. Her gym is themed around chess, where the gym puzzles are relatively simple chess puzzles that must be solved. Upon defeat, she gives you the TM for Psychic, and you can now use Flash outside of battle.

The other gym that can be challenged is in a small town just one route away from the main city. There's not much there, except a farm, some houses and a Normal-type gym, where the gym leader is a very old man who uses Chansey, Snorlax and Tauros. There is not much of a gym puzzle here, and after the gym is beaten, you receive the TM for Body Slam. You can also use Strength out of battle now.

There's a small plot hook or side quest that the two gym leaders are siblings from the small village. The sister left for a different kind of life in the city, the brother stayed back in the village, and they haven't seen each other in years and years. Something something bring them back together side quest.

The shared theme here is obviously that if put together, their teams make up arguably the definitive Gen 1 team. This could be a bonus where they connect again, and you can battle their combined six in the rematch with only Pokémon and moves that existed in Gen 1, using RBY mechanics, as some kind of minigame in itself.

the puzzle is based on the ruins of alph unown puzzles, with putting together tablets to display a fossil pokemon. You submit it when you think you're done, and if you're right you get to pass, and if you're wrong you fight a trainer and try again.

Charizard is the ace.

The gym is set up similar to Blaine's with a series of quizzes, such as "how many types are there?" "how many evolutions does Eevee have?" and "what type is Clefable?" but all the answers are set to what they would have been in gen 1. If you give the correct, new answer, I roar over the intercom "WROOOOOOONG!! Get this zoomer out of here!" and a trainer fights you with all Kanto Pokemon except those in new typings/forms. If you give the old answer, I say "yeah this kid gets it" and the trainer instead gives you a rare candy. If you give a different answer, I say "pfft, kids these days don't know anything".

When you reach me, I comment on your team. If you aren't using only Kanto Pokemon in their original gen 1 typing/form I refuse to fight you, saying that "you wanted a Pokemon battle right? A Pocket Monster battle? Does that thing look like a Monster to you? No. So get it out of my gym." If your team is good to go already I instead commend you on your excellent taste.
When your team conforms to my standards, I welcome you to my gym and give a short rant about how the Pokemon world has degenerated, followed by offering a "no gimmicks showdown" where I do not use any dynamax/mega evolutions.

I reward victors with the KANTOOOOOOO badge and if they talk to me again I offer to trade the player a Mew I got at an event in 1999, if they have a link cable on them. "What's a link cable? Ahahahahahaha get the fuck out of here, kid". No rematch.

Location: A giant library with 5 floors. There are tubes that are connect to each floor that drop off requested material for patrons.

Puzzle: Your "job" is to find the correct books/items and put them in the correct tube. Some tubes are jammed with pokemon or a trainer. You may have to hand deliver some items too.

I let my creative juices flow and made a themed gym leader instead of a monotype one. The ace is Hypno and the gym itself has a challenge that depends on the player characters gender. A female character will have to navigate in darkness and avoid NPC trainers, if you get spotted you need battle and then get sent back to start. For a male character, you search for female NPC trainer and beat them to get a total of 3 keys before fighting the leader.

Firstly, sorry for the kinda low quality image, I found the template to be a little bit too small, so I increased it. I know there are programs to increase the size of images without losing quality but oh well, too lazy to look for them.

Also, I filled the whole thing, but the text below is a "8th gym" scenary:
There's not much of a puzzle, but the entire town would be halloween themed with lots of Ghost Pokémon floating/walking around, and the town itself would (secretly) serve as the gym. The first building would be the Pokémon Center with the rest of rest of the town spreading behind it. If the Player tries to explore the town before entering the Pokémon Center, they would just find everything to be locked, but upon entering and exiting the Pokémon Center, the Player would be greeted by a Mimikyu holding the Jack-o'-lantern basket and something like "Seems like Mimikyu wants to go Trick-or-Treating with you." would be displayed.
If the player decides to go along with Mimikyu, they would now be able to knock on the doors, and by doing so, a trainer would open it and challenge the player for a battle, every trainer have only 3 Pokémon, and the number of turns the player takes to win would determine the reward:
>3~5 turns
One of those regional items that cure all status conditions (Rage Candy Bar, Lava Cookie, etc. The number of Pumpkaboos in front of the house would hint on the region);
>6~8 turns
Random Berry (status condition);
>9+ turns
The trainer would invite the player to enter the house, upon entering, they would find themselves on the Pokémon Center.

Further behind the town, away from all the others, there would be one final house, if the player collect at least one candy from each region (except 1 and 8, since they don't have one), when knocking on the door, it would simply open, inside, lots of Ghost Pokémon messing with furniture and such, and some notes here and there talking about a strange kid always talking with/about Ghost Type Pokémon and acting as if it was Halloween all year long.
After exploring, upon approaching the door to leave the house, this time the player would hear the knocks, opening the door, there's a kid doing(?) "Trick-or-Treat", then, the player would be given a choice of mimic the other trainers and challenge the kid for a battle, or just give out a candy of the players choosing, if given the candy the kid wants, they would just skip the battle and receive the badge, otherwise, the kid would just thank then and close the other, after that, leaving the house would teleport the player to the Pokémon Center again. Choosing to battle, and winning, the player gets the badge and keeps all the candy.
After receiving the Halloween Badge, upon leaving the house, the player would find the town to be completely deserted (even the Pokémon Center), truly a ghost town, and now would be able to enter the other houses, get some random items inside each and read some diaries telling a little bit about the town's former inhabitants (and maybe realize that all the diaries have a Halloween day as the last entry).
After this first visit, were the player to decide to go back there, they would find the deserted town during the day, where everyday some random item would appear in one of the houses, and a cheerful Halloween town during the night, with NPCs not only inside but also outside the houses.

That's it, I didn't intend the post to get this long, sorry about that, but I hope it was at least interesting.

The gym would be entirely water with direction changing waves that aren't strong enough to stop the player completely but slows him down when he moves against them and can push the gym trainers into his path.
