Almost every pokemon has a gender difference up to gen 4. Then they realized almost nobody cared and just did one or two pokemon per gen after that, with major differences like frillish.

starting from the gen 4 games they do. Most of the time it comes down to making one part of the pokemon ever so slightly larger or smaller, like scizor's abdomen

Gender differences being prominent was a mistake.
Some mons having them is fine, like the Meowstics, Indeedees, and mons where the difference is really obvious like the hippos.
But most of them are a waste of time, like Pikachu.

Normal Pokemon having gender differences was a gimmick that was dropped long before fairies were introduced. Now they only really do it for Pokemon where the gender difference is their whole gimmick.

That only applied to the beta, but then they kept it to a select few because they realized how much of a pain in the ass it would be to create literally double or even quadruple the sprites and associated data for every Pokemon that can be both male and female.
