The nuzlocke gimmick is interpreted as something that's just called "The Change" in universe- on what would have been the player character's first day as a trainer, pokemon all over the world become violent and hyper aggressive, and training became both very dangerous and absolutely necessary for any hope of mankind's survival. Gyms towns more or less turn into fiefdoms, with the Leaders usually being the vanguard against everything being overrun. Some of them rise to the occasion, others... less so.
Trained pokemon are usually obedient, but here's the caveat- the stronger they get, the more likely they are to succumb to their new monstrous instincts and start rampaging. So high level trainers have to walk a very fine line between staying strong enough to protect their people and their homes and being the cause of everyone's death. This is made even more complicated by some of the physical changes that came with the behavioral ones- namely, sometimes pokemon simply don't stop growing. Fights between the protagonist and the rival look more like kaiju battles eventually.
I haven't read all of this, I only just remembered following it for a while years ago because this thread reminded me of it. But if you're looking for edge and also want something genuinely fun to read, this is for you.
