He's either searching for the truth of pokemon and humanity (Reshiram) or looking to create an ideal world for pokemon and humans (Zekrom), and he's a noble individual who has the best of intentions. The Dragons choose who awakens them, so they allow N to because N is a noble person at heart who earnestly believes in what he's fighting for and that his goal is just. He honestly wants to make a peaceful world for pokemon, so it makes sense that one of the Dragons would go with him.
Essentially, his purity means that he would be wholeheartedly dedicated to his goals and have noble, possibly even heroic, intentions, while his innocence meant that he'd be too trusting of Ghetsis to think he'd backstab him.
