The only ones who seem to not be designed with being 11 in mind are the protagonists from Gen 5 and XY, who are more teenaged. That having been said, I can see how the varying art styles can give off the impression that they're supposed to be older. Both the Gen 1 and 3 art of Red don't really make him look 11 (although Gen 1's is closer) but he's explicitly 11, and we can use this as evidence to figure out that most of the Japanese protagonists are around the same age, give or take. In fact the only age I'm unsure of are the SS protags, but I haven't fucked with that game much at all really.
