They could separate each starter as a difficulty mode.
For example: Cyndaquil is Medium while Litten is easy.

What pokémon are what difficulty?
I guess it depends on the games' gyms and all, but Froakie is easy mode
Chikorita is ultra hard mode

Basically, depends on the Pokemon starts. Since you will be using the starter for the first part. And remember new players rely on them A LOT.
Overall I would rate them all just on three difficulties and let people figure out. Or maybe some flavor text like "this pokémon requires an experienced trainer in order to truly shine, are you sure you are up for the challenge?"
