In many cases it's fat. Snorlax, Lugia, Taodragons, hipowdon, aurorus, throh, musharna, lickilicki, emboar, lanturn, walrein, mamoswine, slaking, chansey, hariyama, alomola, etc. Makes sense, this is literally an IRL strategy in nature. It's where the "ideal male body" meme comes from.
Balloons like drifblim, wobbuffet, and wigglytuff (and wailord if not its fat, it bounces like a rubber ball and is shaped like a dirigible) they're mostly air.
And then in some cases like muk, vaporeon, and zygarde it's due to composition. full zygarde is a colony with 1-5 cores among thousands of cells. vaporeon is stated to be nigh indistinguishable from water at a cellular level, able to liquefy, i.e. WHAT organs. Reuniculus and Muk are mostly gel with some stuff floating it.
Regigigas and Giratina fit into several categories. They're physically chonksters, they probably have a pretty homogenous composition, and in giratinas case those wings probably aren't even tangible, which is why they're bulky even among other legends.
