Because they didn't want to have all the Pokemon. It's not that they couldn't, it's that they didn't want to. There's far more to a Pokemon's development than just a 3D model with animations.
GF doesn't have time anymore in their crunched schedule to mess around with every single Pokemon anymore.
They're not bringing them all back ever, and you just have to either cope and deal with it or drop the franchise if it bothers you that much.
