For instance perhaps those original "dogs" were resurrected, but they later bred and produced more of their kind. We know some legendaries can breed, the conditions just can't be replicated at day cares so you can't breed them in the games.
That said, it's also well known by now that the player character writes a lot of the pokedex entries and some of them are based on local myths, hearsey, etc. and aren't meant to be taken seriously. i.e. no, Ninetales did not originate from nine human wizards fusing together.
