Honestly how this bit of lore goes over so many peoples heads. Lugia was originally worshipped along with Ho Oh, but when Lugias tower ambiguously burned down (by lightning, so potentially from Lugia since lugia is known to create storms) it retreated to the ocean.
Lugia went from being seen as a diety to be worshipped to being an evil monster that eats kids. A fallen king story.
