It certainly works thematically for some Pokemon (like Mr. Mime and Smearge, or Teddiursa and Ursaring) but not so much for most others. Especially the grass types. They should be colored much more vibrantly for shinies. And a particular little nitpick of mine is changing the colors of secondary things that aren't really part of the Pokemon's body - like Alakazam's spoons, Cubone/Marowak's skulls/bones, and Torkoal's smoke. I'm sure that there are Pokemon that that applies to in their canon shinies, but I feel like it should be avoided for some logic reasons (what material are the spoons made out of, I've never heard of naturally black bones from any species, Torkoal's smoke has to do with how well it's fire is burning and not its cells, etc).
