It'd start with being all doubles or Totem/Raid/whateverboss battles, with both players able to interact with the overworld. Interacting with anything outside of cutscenes or battles couldn't stop the other player, so either it'd be split screen or overworld interactions would all be those pop-up bubbles other games use that don't technically interrupt gameplay. The plot would need to be short to accommodate two people's availability instead of just one, but Pokemon's plots are already pretty short.
