You, as the player, face N's Reshiram(ideals) with Zekrom, the pokemon of Truth, and make him realize that while his ideals are correct, the facts they are built on are fallacious, and expose him to the truth of Ghestis' scheming.
Then, in BW 2, the plot is essentially Ghestis' coming unhinged due to his inability to accept the truth of what happened back then, which is best represented by him fusing Kyurem with Zekrom, distorting Truth to replace it with something corrupt and of his own design.
There's an argument to be made that Ghestis would be better served by acquiring Reshiram, as he does have a powerful ideal to take over the region, that ideal is, essentially, pure. Evil, but pure. Distorting ideals serves no narrative purpose, while distorting a truth that was never his to begin with does.
