Lore-wise it's actually not that bad.
Manaphy comes from a cold sea region (Fiore) and while it can produce eggs, they end up hatching Phione because the sea in all the mainline games are too warm.

First guy had it right, Manaphy are cold regions. Probably because the slug they’re based on only reaches its “maximum” size growing up in the arctic circle, which not even Sinnoh (Hokkaido) reaches.
