Overall I think I prefer the former, but I also realize it was very much a product of its time.
Serious attempts at deciphering the secrets of DNA, stuff like the Human Genome Project and Dolly, were heavily reflecting on pop culture around the times of the early Pokemon games. Everyone was thinking about designer babies and Monsanto and all that jazz.

So I don't think you could recreate that spark even if you wanted to, because it was context-dependent.
Theoretically you could try to do the same thing again with what hot button issues we have right now, but I can't think of something that would be as appropriate for a monster world setting as genetics.

Lighthearted anything goes fantasy fits better for the Pokemon universe. I feel Pokemon have been growing a bit past the simple 'Catch mindless creature and train it." route. Start using these Pokemon for some more fun stuff, have some Pokemon be the villains, antagonist, or threats. Pokemon can be really interesting if you explore their full potential.

Pokemon has always been more about the latter. In gen 1 you can visit the Silph Co. headquarters where a bunch of researchers have dicked around and created the first man-made Pokemon. Which is a computer program that casually has the power to manifest into reality and use a bunch of Pokemon moves in battle. Which is of course super wacky and meta since the world of Pokemon itself exists inside a programmed video game. The professors, for being supposed authorities on Pokemon research, tend to know jack shit and it's up to the preteen protagonists to figure out using their automated tech-encyclopedia that Slugma is as hot as the Sun. The series is an endless fount of references to real life, and not just natural phenomena and animals but human culture and especially modern pop culture, usually with a layer of whimsy.

The point is that there is no real difference between the two things OP describes, Pokemon is wacky adventures in popcultureland and that includes both alien-looking monsters made in a lab with genesplicing and ancient wizard deer that once ruled a country as king

I prefer fantasy. I've always been a sucker for ancient ruins and lost civilizations in videogames. I loved the Ruins of Alph in Gen 2 and the Regis in Gen 3. Unown is one of my favorite pokemon for this reason alone, despite being almost unusable in-game.
The problem with the modern pokemon games is the presentation, not the setting. In my opinion we could easily have the best of both worls fantasy but it can be presented in a more somber, grounded way with less silly cutscenes and outlandish designs.

This and the worst part is that SWSH’s plot could of been that as well as it had the building blocks for it within the gym challenges itself to have mini stories for every gym leader like the conflict between Melony and Gordie which caused a split between the locals of Circhestor, expanding on Piers and his distain of Dynamax or Nessa and her friendship with Sonia and those are some examples but nope instead,the gym leaders were literally treated no better than the Kalos gym leaders (with the only difference is that they themselves had flashier animations and cards that told us who they are) and GF chose to shove another save the world plot with Rose and the Eternatus shit which frankly is the shittiest part of the entire base game as it comes literally out of left field with barely any build up with everything leading up to it happening off screen.
