I had to replay the game to remember that apparently everything was moved underground, in passageways beneath the building in front of the tower. But only Mr Fuji can go in those.

All of y'all are forgetting that Kanto is based on Japan (dur). Cremation is commonplace in Japan, both for religious and space reasons. Those graves aren't holding full Pokemon bodies, just ashes.

But you can't enter it. My point is the city feels barren when it's supposed to be the hub city (Tho everyone knows celadon is the real hub city) Either way it would've made more sense to put the radio tower in the big city area

They state in-universe that the graves have been moved to a different place, where the Pokemart stands in RB/FRLG. Mr. Fuji maintains the new graveyard, with underground floors that house more graves.
It's probably to contrast with Johto's respect for past culture and tradition, Kanto's able to move forward faster to be modern even if it's at the cost of other things.

Pokemon is an ancap world. Goldenrod Broadcasting Company bought the land the tower was on, and used it to build a Kanto branch. Higher altitude and low population density made it an ideal location.

That reminds me of a story I heard in anthropology class. In some town somewhere (I can't recall anymore) a school wanted to expand, but there was a graveyard right next door. Well, they bought the land off the local mortuary, only to find out that for years the mortuary had been basically digging graves in such a way that coffins were stacked on top of each other in each plot, which is illegal by the way.

The building has a much larger base, that slopes outward, but due to either laziness or technical limitations they used the cave tiles for the base of the tower in the Gameboy games.

They were cremated. It’s not that hard to relocate them. Unless you thought they had a skyscraper filled with rotting corpses underneath the tile floors. That’s be extremely metal but no one does that irl, they just storage ashes in a fancy building with a fancy plaque.
