They do in the manga, and they have visible assholes and nipples in the games sometimes. There's no reason not to think they don't in fact have penises and vaginas (aside from objectmons, maybe plantmons, ghostmons?

With plantmons their genitals might just be the flower though. A lot og ghostmons are just an upper body or head, so they might have gender but reproduce through possession or something.
