AZ is viewed as selfish for sacrificing so many Pokemon to get the energy he needed, and then taking the lives of people to end the war. That's why AZ is described as the king who "wanted to take it all for himself." Rather than a noble figure.
Lysandre, being his descendant, is supposed to act as a direct foil to AZ because he's the only one who sympathized with AZ's reasons for firing the weapon. The game is constantly building up to how he's willing to make sacrifices in order to ensure the world doesn't go scarce. The difference is that even though AZ specifically warns him not to use the weapon, he still does anyway.
There's no flip-flopping with Team Flare's schtick. The joke is that Lysandre became the thing he swore to destroy, and he knows it.
Like it or not, Kalos actually had fleshed out lore to back things up despite them not giving you 5 cutscenes of Shauna explaining everything. It's still one of the best stories in Pokemon and I'm mad it never got the second chance it needed while Alola did and only ended up worse.
