Mewtwo will always be a great "classic" legendary in terms of simplicity. It has no lore, because it doesn't NEED any lore. It's background is simple: it was genetically engineered to be the strongest pokemon in existence and is thus extremely violent. That's all Mewtwo needs. It's beauty in simplicity. It's design is also extremely simplistic, yet conveys this air that it's unnatural. Mewtwo in-universe is basically an abomination (it's abilities, Pressure and Unnerve, reflect this). It looks like a Mew crossed with a Human, but rather than come off as an anthro-style creature it's uncanny design crossed with it's status as a scientific experiment makes Mewtwo feel "wrong". It's menacing and extremely creepy, and it really feels like a monster far beyond powerful that you'd never hope to meet. It's a nightmarish testament to science gone wrong. This is also why every other artificial legendary created fails to recapture Mewtwo's magic: their designs, background, and lore are far too complicated and they lack anything of interest.
However, while Mewtwo is the best legendary in terms of being an enigmatic, unknowable threat, I don't think it's the best legendary. There are many other legends in the series who better exemplify what it means to be a legendary: ancient monsters of a forgotten world who have the power to shape reality. Creatures with interesting stories of their own who's designs and behavior perfectly match what their background, stats, and moves would imply, and there's a lot of legendries like this in the series.
Mewtwo is the best legendary in terms of what it is. This is why every single legendary that has similar origins fails and can't compare to it. Mewtwo is already the best possible execution of an artificial legendary design. The best legendries in the series are the ones who don't try to replicate Mewtwo, but have their own identity.
