Just focus on the parts about pokemon living with humans as equals, and ignore the super legends. Gen 1-2 legends are still pretty powerful. Also, those god-like pokemon existing doesn't make the pokemon that do live as equals with humans not exist.
Actually, now that I think about it, I agree that the down to earth parts are way more enjoyable. Recently, i've been slowly playing through black 2's postgame, where there's no plot driving you forward so you can just relax and talk to the npcs as you please. There's so many routes and towns to explore, it's comfy.
Still, the legendary lore stuff can be fun as long as it's flashy and doesn't detract from the gameplay. I think gen 4 did pretty good, climbing Mt Coronet is a great climax. Gen 5 does okay, but stops you way too often with random shit.
Basically, what I want to say is I don't really care about the power levels of the legends involved. They introduced a time god and a space god, so what? Their power levels don't necessarily ruin the game's world.
