Passing through walls, liking dark places, and being dark purple does not prove they are "unrested souls of the dead".
You want a real unifying theory on what pokemon are, and why Ghost types aren't actually spirits? Here it is:
Pokemon are Mimics. Mimics are a type of fae creature from a parallel dimension that immediately assumes a form of something it observes in the real world, in order to survive or stay in the "real" dimension. These blobs let's say, would look at a real spirit and try to mimic it, turning into Ghost types. That's why they look kind of like animals, but not really, or humanoid but not really, or statues, but not really.
