I think it's cooler to think of pokemon physiology and behavior as a different universe's science as opposed to unexplainable magic. I think the scientific interpretation adds a bit more weight to the role of professors and the pokedex.

I catch other pokemon to round out a team or come in clutch for an important match, but I don't feel guilt at boxing them afterwards if I fail to connect with them. For example, I recently played through pokemon bronze reborn. My team had a few of my bros like azumarill, salamence, and dugtrio but I also took plenty of non bro pokemon temporarily for their level up movepools or gym matchups like geodude for the flying gym and butterfree for sleep.
I sort of think of my roster of pokemon as a sports team with myself as the coach, with a mix of both the emotional and utilitarian aspects driving which members I favor and roster I field for each battle.
