It has a practical purpose of fitting more species in an area without dilating the encounter pool (if 6 pokemon can be found on a route, it's better to have 3 available at during the day and 3 at night rather than have all 6 species always be encounterable and have a 1/6 chance for each encounter).
Also, it's a nice bit of world-building, it makes sense that different Pokémon would appear at different times.
