Johto was an overt sequel in all mediums because it was THE sequel, and now we transition to the Ruby and Sapphire model of "soft reboots" every 3 years. So not only did Misty leave on unsatisfying terms, but not being in the newest product she had no reason to reappear. A more thought out conclusion to her character in Johto would have absolutely softened this blow, but I don't think it was the only issue.
Shippers are watching the wrong show, but anyone of any age outside that sphere knows this.
