first of all I don't think it's inevitable that you get captured if you don't go out of your way to attack trainers and passerbys (of course its up to interpretation whether or not all Wild Pokémon encounters are meant to be defensive from the player's perspective)

And even if you get caught the Trainer-Pokémon relationship is always voluntary on both ends and not slavery or servitude, Pokémon can easily escape almost any Pokéball at any time if they try, it's not a prison after all, so if you don't want to fight for a trainer you can literally just leave at any time
I would argue that you could even escape from the PC since in the games Pokémon are easily released directly from it but thats open for interpretation too
youre only fucked if one of the teams who use actual pokémon prisons captures you

also also if you keep your intelligence even after the bodyswap you will still be able talk as well so thats also pretty useful and allows you to still have social interactions with other humans

since im already in this autistic rant i might as well mention another thought: the most important thing you should consider when picking which Pokémon you would become is not its stats or cool moves, but whether it has hands or alternatively telekinetic abilities. You don't want to be forced to use your mouth to grab stuff or be restricted by paws to manipulate your enviroment, which would be very inconvenient, so definetely keep that in mind

While I don't know much about PMD, I certainly wouldn't like to a pokemon in the regular universe. Maybe in a more chill version when you can be free to chill in the forest or your preferred place in your small community. The main thing would be freedom.
