I would want when you level you can choose which stats are raised and by how much instead of evs

Also give the player more OPTIONS. Make exp share OPTIONAL, make portable PC OPTIONAL, etc.

EVs are fine, they shouldn't be applied automatically though.
You should be able to use a slider like you can on Pokemon Showdown, but you have to earn the EVs first. That way your Pokemon aren't ruined with useless EVs as you play normally, and you can always change them around without wiping them entirely or wasting time with berries.

Difficulty modes that are available from the start of the game.

Different battle types as a part of the main game (double, triple, rotation, reverse). They also have dedicated postgame battle facilities.

After beating the E4, wild Pokémon levels are bumped up to around 50 so that you don't have to grind for evolutions anymore.

Moves cost a set amount of Mana from a Mana bar, a few Pokeclones use the idea and the benefit is it punishes you for spamming high damage moves constantly every turn, the side effect though is that it neuters setup sweeping as a strat, that could be a good thing or a bad thing depending on who you ask.

I don't like this because if you want to go back and catch an early game Pokémon you miss out on many opportunities to choose the levelling up moves you want

I'd also make it easier to change level-up moves in the postgame. Heart scales should be a pre-E4 mechanic, it should be free afterwards.

Relegate Z moves, Megas, and Dyna/Gigantamaxing to a meter based mechanic that increases based on damage dealt to the opponent by attacks, fainting the opponents Pokémon, and damage dealt to you by attacks. Pretty much a fighting game meter for the past 3 regional gimmicks.
