Considering how they like to have layers to the mons they create, having their spy starter line up with a 007 gag probably WAS intentional, it was just ruined because Inteleon was fucking awful

And? That has nothing to do with them intentionally making the water starter a spy.
It's not a "happy accident", Game Freak probably though that if they were gonna make a starter mon who was based off of british spies it might as well line up with and pull inspiration from the most famous one of them all. Considering the fact that GF does do sneaky shit all the time in regards to things like this, I fully believe it was intentional: the games might be bad, but creature design was always GF's strongest attribute and they always sneak in things like this. It wasn't an accident.

What WAS an accident was what the damn thing evolved into, the middle evo of the line is a fucking abortion. Inteleon was "ok" I guess, it could've been better, but no one in the right mind would defend the second stage of Sobble.
