The original story was that Mega stones were rarer, and having the bond to produce mega evolution wasn't as easy

You can rematch the 8 leaders, the e4 and the champion there, though they only have 3 pokemon I think, I forgot

Why would they? Mega evolutions are hardly a Kalos thing. No Kalos mons even had any until Diancie alone got one in ORAS.
With the way things are going, megas will always be a Gen 1-4 gimmick.
