Third versions allows them to modify the existing content instead of just adding on top of it. SWSH's DLC doesn't modify the existing content and only adds to it. Emerald wouldn't be what it was if it only added stuff; it modified the storyline, modified the gym leader teams (even adding a completely new one), modified wild encounters, improved the graphics, merged two storylines together and allowed you to capture both Legendaries. Those kind of changes will never come through DLC. And when replaying the games year later, the third versions feel like "definitive" versions of the game, something that DLC doesn't do.
Also, even financially speaking, if you skip the first version, the third version is a lot cheaper. You cannot "skip" SWSH and buy only the upgrade.
