None of the available shadow Pokémon are from Kanto, and only around 50 unique species from Gen 1 are used across the entire game by enemy trainers, all of which were already available in Ruby and Sapphire. On top of this, Espeon, Umbreon, shadow Hitmontop and the e-Reader's shadow Scizor are all forced to be male (although Hitmontop is always male anyway) so that they cannot be bred to obtain a Gen 1 Pokémon without using a Ditto from FRLG.
In Gen 3, if you try to catch one of Gabby & Ty's Pokémon while battling with them, Gabby will bring it up during their TV report and ask any viewers who spot you to give you a caution.
Unown's original artwork depicted its G form, while its updated FireRed/LeafGreen artwork depicts its F form. This is a reference to the fact that anyone with a complete collection of Unown will probably never have a GF.
Qwilfish is the only Pokémon that can learn Stockpile but can't learn Swallow. Conversely, there are 5 Pokémon who can learn Stockpile but can't learn Spit Up (Munchlax, Snorlax, Trubbish, Garbodor and Guzzlord).
The Dragon Fang's 10% damage boost effect was mistakenly applied to the Dragon Scale instead in Gen 2, leaving the Dragon Fang useless until Ruby and Sapphire.
Beldum's movepool contains an illegal move combination despite it only learning 8 moves to begin with; Headbutt is only available via Move Tutor in HGSS, while Hold Back was only available on the shiny Beldum distributed to ORAS.
In Pokémon Emerald, Scott is the only character to possess three ears: he has a left ear, a right ear, and a battle front ear.
A man can be found in Castelia City's Pokémon Center in Black and White (but not BW2) who gives you items if you've collected multiple Pokémon with different OTs. If you own Pokémon from 50 or more unique trainers, he will give you a Master Ball.
