DS should have had enough room for two save files or three since now they had 512kb to work with however since saving times were so long they started keeping backups as insurance against corruption, so on any DS games there are basically two save files: your latest save (which may or may not be corrupted) plus the last succesful save before it. There was probably not enough room for another pair of saves.
As for 3DS, I don't know the actual upper limit, but I do know of another series with a similar problem as Pokémon: Etrian Odyssey. Up to their second 3DS release, those games only had one save game per cart. However, the following three games included 10 save slots with a caveat: the first one is the "main" one and is stored in the game card (unless it's a digital copy), the other 9 were stored on the SD card. This means that if you pick up the game cart and play it on another console (or your SD card is removed or corrupted) you'll have save1 availiable but saves 2 through 10 will be missing. Likewise, if you swap your cart, saves 2 through 10 will be there but save 1 will be missing. Considering its audience, this probably wasn't a wise option for pokemon to follow.
