In Eterna City's Team Galactic base there's an old notebook that talks about Rotom's abilities with one of the final passages reading "They will come to recognize me as the scientific genius Char..." implying it was actually Charon.
A lot of people believe it's Cyrus due to Cyrus being a very asocial child who preferred being around machinery to humans or Pokemon and there is another note talking of a "boy" with a toy robot who found a Rotom with no writer implied or given, however there's too little info to go off of as to whether or not it was Cyrus or Charon. Considering Cyrus' track record of actively disliking all life with emotional capacity and that the Rotom in the story was described as being "happy" and that it and the boy would be "friends for life", it's unlikely that it's him.

I'm not sure why you're trying to deny it, it's not exactly subtle at this point. USUM has him interact with Rotomdex, Masters has him interact with Rotom. Japanese fans have known about it for awhile too.
